My figures are all pre-paints but I also use something similar to Tom & Chris and have all three sets in a big tackle box - Plano 1374.
(I also have a second big box for all the Dungeon Command set to date plus some other custom figures.)
These should be suitable for your work but you might want to consider lining the small boxes with felt or thin foam material.
