Honestly - I can't remember exactly what we're using, but it's not just all of them. We took a bunch out where we thought that they didn't make sense when used as an encounter/event or where they might not be applicable.Ditto the encounters (removing the vent cards, for example) and monsters.
We just have our custom encounter deck set aside in it's own case, since we've, largely by accident, found something that isn't too annoying. Although sometimes we do add vents, curses or other cards (it's not sacrosanct)
Pro tip: As I've said before, we have our cards sleeved - but we have our 'main' custom deck sleeved properly, and the others (like Drizzt's vents, the curses, etc) sleeved upside down. Makes them easy to separate afterwards.
Might be a useful trick for people playing ToEE - sleeve the main deck correctly and the advanced deck upside down. When an advanced card is added during aftermath, spin the card to show it's now part of the main deck.
